There are several causes for the background showing, although none related to layers. One cause is not using a lossless graphics format. For example, you want to save your images as ".png" files and not as ".jpg" files. Another cause is the background is not a solid color. A third cause is that the top leftmost pixel is not the same color as the background color. APE uses the top leftmost pixel to know which color is the background color.
As for paths, APE does not understand paths. A path needs 20 images, based on which sides are connected to other paths and which ones are on slopes. There are a couple of approaches to use to make paths. One approach is to use APE to create 5 pieces of scenery out of those 20 images and then use a binary editor to edit those images. Another approach is to use ZOOT.
